Here is my attempt to answer your questions... [no guarantees on the
accuracy of these ;) plus I think there may be other ways to do this]

If the qualifiers in the TRN01 are different, then you can use
conditional mapping (there is an "appendix G" on conditional mapping
in the ECMap reference guide). Basically -you copy the segment, then
right-click (on the element that you want mapped) and
choose "condition". Set up your condition, map to the output field
and it will map to the correct field based on the qualifiers data.

> 2. Is the RUN-ID generated by the system corresponds to an ISA-IEA
envelope or to a ST-SE? (if I have multiple ST-SE within an ISA-IEA
would I get just one RUN-ID or multiple?)

I believe the RUN-ID is generated only once per "session". So you
would only get one RUN-ID. Example: We run multiple input EDI files
at a time (obviously that equates to multiple ISAs) and we get one
RUN-ID for the entire process/session.
